The first option for you is to choose the Japanese traditional morning plate "Teishoku".
The word "Teishoku" generally means the Japanese-style meal plate consisting of white rice, miso soup, and the main dish.
In Japan, there are so many franchised "Teishoku" restaurants opening early in the morning, so it is very easy to find the proper meal even if it's in the early morning like 7 o'clock.

However, if you have enough time to sit back and relax to enjoy breakfast, the morning buffet or brunch buffet can be your choice.

These days, especially in developed cities like Tokyo and Osaka, you see many specialty coffee shops.
They usually have bread like pain au chocolate, pain au raisin, croissants, cinnamon rolls, and so on.

Actually, this is the bakery that I buy every week, and the baker who opened this bakery has trained himself in Germany for five years.
Almost all the bread selling here is whole-grain bread and you can go with no-sugar whole-grain bread so if you're vegan, you have many options to get from this bakery.
Food from Convenience Store
The food from convenience stores in Japan is awesome.
Choosing food from a convenience store is definitely one of your choice for your breakfast in Japan.
It sells a variety of food beverages and even alcohol 24/7.
